Question 1:
Is there anything special I need to do in order to exit a different point than my entry... as far as the permit (and car's) are concerned?

Question 2:
Is there any problem with party members leaving before other party memebers as far as the permit is concerned? I don't want to leave when they do so I'm planning on staying in a little longer.

There is nothing you need to exit but you will need your own transportation to you car, or set up something with the outfitter. Some outfitters will take you to your entry while you leave your car at the place of exit.

Depending on how many are going to be in your party, you may need more than one permit. If that is the case have one permit go longer so you are covered

We have the transportation thing taken care of.

As far as the permit is concerned, we have six people and three boats... on the last couple days it may be 1-2 people and one boat.

Some of the people can leave the group early, but keep the permit with the ones that are still in the BW.

The early leaving people are not allowed to camp on their way out as the one permit does not allow for more than one campsite per permit.
